I have just returned to Kenshi after many months without playing, lots of nice new stuff :=)

But, I was shocked when I returned to Brink after a visit to some other place to find it completely empty, then the same with Traders Edge and South Port. Is it the Cannibals? Will people move in again?

It might be the cannibals or it might be a bug. Hard to tell which one it is. But in both cases it's pretty unlikely that they will appear again without importing into a new game.

I'll visit a few more places and see if they have been emptied as well. Lots of different patrols and bands are around though.

I have run into this as well. What you need to do is save the game, then load it. If it doesn't work on the first try, exit out of the game and start it up and load it that way. It worked for me when I ran into this issue.

Since the crashed as soon as I tried to load my saves, I ended up importing the characters into a new game. This did populate the empty towns fortunately.

Still a bit too crash prone to really be playable for me though, which is fine. It's in alpha. But it's fun playing for a while now and then to check out the progress.
