So squad members in my group are down and next to some wild dogs. Everyone else, who I'm trying to keep away, keeps running towards the unconscious person, and soon after to their death. There should be an option to disable the "protect allies" personality, because in reality the actions taken through this do-good idea will not protect anyone but rather kill them all.

In another situation, there's a beak thing outside the hotel door. My allies keep getting up from bed and are trying to attack it, all to "protect allies", of whom are safely sleeping in bed.

You can keep them put by checking 'non-combat' in the lower right window for them. It's not great but it works.

This still could be looked into a bit more. Maybe have another option but right not non-combat doesn't always work out. I think the chase option should be related to this as well, as in if you have chase checked on they should run out at enemies nearby. But if you don't they won't move until actually attacked or if a ally nearby is being attack.

Issue right now is that your people will(sometimes) run out and attack enemies which you don't always want. Only way to stop that is to have non-combat checked. But then they'll never go and help a ally in need which just creates far too much micro work when you have a lot of people.

Maybe later on when we have to ability to set our guys in a guard mode this will get fixed.

with the new Squads available ( under experimental ) you can now designate a certain group to be your guards. and in another group you can set everyone in it to non combat.

Though you will still have to check in on your fighters to make sure they are doing ok.
Do you believe the sexes should be equal?
Oh heavens no.
Then Men would become unmanageable

Yeah that's how i have it now, but even then they sometimes run off to go do something i don't want them to and will continue to do so even after ordering them to go back.

Well Neko, that'd be great.. If I even had a squad.

Yeah sometimes they see neutrals as allies for "probably because it's still work in progress" reasons.
