I knocked out a high lvl skeleton, i brought him to the slavers, my relation with skeletons didn't decrease, which is fine and all, but when i try to free him, he is aggressive to me.
I assume he is aggressive from when i ko'd him.
Any idea how long that takes to go away? and do they have to be in non attack mode to you to join you after freeing?
When he runs away from the base, do you have to be a certain distance from him to trigger dialogue? are guards even able to be companions?
If so, how far away do you need to chase after them, before you can give up?
Does selling someone to a slave trader make them hate you forever? if not does dropping them infront of slavers instead work?
Is the fact that it instantly flee's without following gonna prevent the recruiting of him?
So many questions never answered, it's crazy.

Right, he's probably still agressive since when you've KO'd him, AND from the moment you've put him into a cage. Some characters (i'm surprised it's not universal) even has a reply on that ("What, join you? But YOU are the one who put me here in the first place! Suck a cactus, beeatch!").
I doubt theit hatred ever goes away, but dropping them in front of slavers should probably work. Not all freed slaves will be wanting to join you though, it's a bit random. And when they join - they join, when they run - they run, when they hate - they hate, seems to be no timeouts there.
All in all, it's kind of a little random life-like behaviour. Although i think i've mostly gathered this info from fiddling in the FCS, it seems quite natural, and self-explanatory. Maybe because i have seen the inside-outs

There is only a low percent chance that freed prisoners will join you. There is a lower chance that bought slaves will join you. And there is a good chance that anyone you sell into slavery will remember it was you who put them that and be aggro to you.
The best chance you have is for saving someone from the FOG or cannibals. They seem to join you at a higher rate, so long as they are not aggro to you before hand.

They created the game with mods in mind. Thus providing us with FCS in the first place, having Steam Workshop support, etc. So you aren't sullying anything. Rather you're shunning a feature of the game itself. But to each their own I guess.
Also note some bits of modder's content has made it into the vanilla game itself... if that tells you anything.
When you sold him into slavery, you got flagged as his captor, therefor he'll never join you until this flag is cleared, probably by someone else capturing him at a later point. Perhaps leaving the area so the town gets "unloaded" and returning later might also do it, assuming this doesn't cause him to despawn.
Secondly, characters above a certain level (25ish combatwise), and "important" characters like faction leaders and traders etc, will never join you out of gratitude.
