Question about updating mods

I haven't played Kenshi in a while and so a few updates had come out for the game. I've been working on my own mod of the game which adds a faction, and I wanted to see if it would still work. Ended up getting characters that looked like this:

So I figure some things changed that my mod is conflicting with. I load up my mod in the construction kit, and I get entries like this:

My question is, when I make a mod, does it copy everything from the base mod and overwrites those values later? I'm thinking that's so, since most of those files showing changes I have not touched. When I update my mod, should I just right click and press "clear changes" and remove all entries save those relevant to my mod?

If your characters use specific body files, you may need to redo those. Since, depending how long you've been away, the character editor may have changed and the saved values will no longer create the desired look. The other thing to check would be the item entries themselves and clear your changes should they be red.
Red entries indicate things you have changed, if these ID's are unique to your mod you shouldn't have to worry about them so long as they are based on original game data values (e.g. Duplicating, then editing base data entries.)

The game first loads the base game data, then loads and overwrites any changes made by mods in the order they are listed in the "mods.cfg" file. Lower listed mods will overwrite higher listed mods.

Correct, this will also reduce the size of the mod and keeps things neat should you need to make changes. However, depending on how updates have changed the game data, some entries created in your mod may need to be recreated entirely if their copied entries are deleted. Albeit, this is step you should only take as a last resort to make your mod work correctly.

Turns out this was the case. My mod defines a new race and there were some changes to the files you associate a race with and there were a few depreciated entries plus a few entries that had no file defined for them. I updated that, cleared changes to the base game files and now my mods works. At least as far as I saw.
