Make the pick up system work like food, but where the player checks if they have any bolts to actually be an archer. As of right now somebody assigned to be ranged with a crossbow just ignores the huge stockpile of bolts right next to them and tries to melee things. This feature would be even better if it added bolts up to the point of encumbrance. (eg if my max weight is 100kg and im only carrying 60kg of stuff, it will try to pick up around 40 kg of bolts, assuming there is a slot open for food)
So I can see grabbing bolts to shoot if they're in your base and they've got no ammo but want to fight something, seems reasonable. Even when my base group flashes red I'm not always going to feel like loading the area to check on what's happening just to see another stray bone dog getting put down.
But why do you want it to fill them up? Avoid clicking or thinking about it as you walk through town? I guess that's worthwhile but as my archers are usually my backpack people, I wouldn't want all my non-animal storage space automatically stuffed with bolts. It would also mean if you have multiple ranged units in the base but limited bolts, you'll potentially get one guy with lots and another that remains empty. I'm all about eliminating excess clicking in the game but this only saves a few clicks, and it would mean changing the way I use archers. So I agree auto-grabbing one pack of bolts at a time would be a nice feature but I don't understand adding "grab to the limit", it has drawbacks, isn't how everyone plays, etc.

Having them take multiple packs of bolts would make for less travel time between the enemy and your ammo store. If you have a shortage they could spread the bolts like it also does with food. As for taking up too much space, you're totally right it is my playstyle to have my work and fighters separate, I just thought it would be better in the long run.
