As the subject suggests, this is related to rock formations disappearing when placing buildings near or under them. I built a storm house on a small bluff almost flush with a nice rock formation (to presumably hide my base from bandits. Upon reloading the game, the rock formation was completely gone.
Unfortunately I didn't manage to take a screenshot of before and after, but I found a great example of the same thing happening on a youtube series.

at 20:55 you see him placing some buildings under a rock formation, creating the perfect smugglers den effect. A couple minutes from the end of the episode you can see that the formation is completely gone.

This is known (i hope), and been reported before at least by me. I see it like this: there're what i call a "base terrain", and also decorations. These are little fragments of stone, bushes, trees, debris, etcetera. Some large rock formations are also decorations, although they look like "base terrain". So decoration is everything that has been generated after map creation, or simply put on top. I believe some are random, and some are manualy placed, but they still are not "base". So, thing here is: decorations are meant to go in a certain radius around the base. To me it always been happenig upon save-load, or just loading last game.
