Unwanted roof garden

Hello,
I rebuilt the longhouse in Hub witch is in the line of the wall. The tree, which grown in the middle disappeared, but not totally: the trunk gone, but the top of tree is still there above the roof. Very annoying. Can I make this part disappear somehow?
