So I was having a hard time connecting wall to gate without blocking the gate. So I destroyed a previous wall so I could get it at the right angle, now when I try to build regularly it acts as if I'm not in my own fort I spent a couple of days making this so I'd appreciate any assistance. I've tried shift+ctrl+f11 after destroying but it didn't fix it. It happens every time, and I'll need to destroy older walls anyways so it looks like for the moment I can't really progress.
BTW my town looks janky because I was trying to build the def walls around current ones so my characters weren't defenseless.
I did use the search function, both on here and google. So if there's another post please forgive me, must not of used the right keywords.

Alas, walls are quite a buggy existence at the moment. If you can't get it to right itself in-game, I would recommend you import your save to a new game (without buildings) for the moment; if it's a major issue, that is.
The upcoming updates should hopefully assist in alleviating the buggy nature of walls. However, I recommend avoiding walls for the moment, at least until it's been confirmed they've been fixed to some degree. In their place, try locking your building doors when you're not using them. They do pretty well at keeping hostiles out of them (and keeping your weaker recruits safely locked inside.)

I found after many attempts that for some reason if I hit exit without hitting save (from the in-game editor) it seems to work and actually saves it, even though I didn't hit save and it let's me build in my town again. Anytime I hit save is when this problem occurs, every time.
