I think something like a black market would really fit in a game like Kenshi. For instance, if a you have a bad reputation with a faction, you can bribe the faction's high officials or hire an assassin to kill them through the black market.
The black market would also be the place to buy slaves and certain illegal drugs/chemicals without having to train/make them yourself.
Basically, The black market should be a place where you can buy and sell anything illegal and ask for certain favors.

Despite my description of the black market, I would consider something like a black market to be more of a network than a location. I don't think there should be any central order to a black market. Just a combination of traders and people in high places providing services that no one else will.
But like most things, I'm sure that factions would try to control it. Some factions would be dependent on it because everyone else hates them. So you could say whoever controls the black market or dismantles it would do the same to those who need it to function.
TL;DR I think that the black market wouldn't have any central order only factions/traders that influence it.

It really depends on how organized you envision it to be. I'd say the larger the market is, the more of an actual faction it would become.
