I am new to game and didn't see my exact question when I used search icon.
I made the mistake of killing some trade caravans and now cant use the trade merchants in towns; is there a way to increase my rep with them now that I did that? I read even importing characters wouldn't solve this. Are certain houses at war with each other? Maybe that is going to be added down the line, didn't see that mentioned. If so wondered if I killed bandits for them or something so I can trade again. The outpost guys cant hold any gear.

There are a variety of towns that have trade merchants running their trade buildings. However there are also those that do not. Strangely enough, Trader's Edge does not have their trade outpost run by the trading guild, and neither does Shark IIRC.
Currently repairing your relationship with a faction is a very difficult process, as missions for various factions and the like have not been implemented. You would have a very difficult time trying to follow a merchant squad, let them be attacked by others and running in to use first aid on their downed allies without engaging them in battle. Unfortunately that is the only way currently to positively affect faction relations with the trading guild I am aware of.

You can knock down some traders and then heal them. You will probably gain more positive relation than loose it. Also you can carry them to bed after they go unconscious. That's even faster way to get friendly with factions.
The relation system is based on time the "short time relation" stat is on positive/negative. The longer you keep the short relation in negative be attacking, the more they hate you in long run. If you keep giving them first aid and keep carrying them to beds, the more you keep the short relation to positive and the long time relation will slowly go up and they will like you.

I have the same problem. I've found that by wiping out a trader squad and then healing them, I can gain 2 rep points total.
There is a quicker way to get the traders to sell to you though. Pick up traders after you wipe out a squad (dead or alive, doesn't matter) and carry them to a town. Putting 3 of them in a bed will raise the short term relation enough for the traders in that town to do business with you for a short time.
