Maybe not "the best", but definitely the safest place for your base (meaning this is a very good choice for your first base for research and building material collection) is near the Fort Simion. The town has 2 gates and the road to the southern one is going little upwards to the small plateau. And here is the place.
The main advantage is that no enemy could get to your base without having confrontation with gate guards. And you could go down pretty often to loot bandits (or may be join the fight if you think you're strong enough) and quickly sell the stuff to traders.
And the main disadvantage - town is not really big and someday you could find yourself defenseless, 'cause all of the city guard was slaughtered. Though for that time you'll be able to establish your second, more advanced base in place with popular trading routes.

The best location for a new base? The big crater between Trader's Edge and Port South, is safe because you have samurai patrols near and you will have training because dust bandits pay you a visit sometimes.
